Latics fell behind after five minutes but hit back to establish a 2-1 interval lead.
Chris Sutherland equalised with a shot from the edge of the box and then Jack Poxon walloped home a beauty from 25 yards.
Latics dominated the second half and went 3-1 ahead through a Luke Wandless penalty which was awarded after Carlton McIntosh was fouled.
Cheltenham reduced the deficit to 3-2 within 30 seconds.
Latics had three or four clear-cut chances to kill the game and they ought to have triumphed more comfortably.
